I'm a bit confused... If it's 80% through the second-pass as you say it is, why does the mencoder output say it's 99% finished? Does 2,510 seconds equal 80% of the real length?

What it almost certanly means is that your divx2pass.log file is short by a few frames. Either a bug in mplayer ended your log early, or the first-pass somehow outputted less frames than the second-pass. Knowing that, it should be obvious why the error doesn't happen on vpass=1.
It's pretty obviously a bug in mencoder, which means you should really be submitting a full bugreport, to help track it down.
