Yes, always break multidisc encodes at chapter boundaries. This will
make sure you break at a point that doesn't mess up encoding, and that
you don't cut off the first disc right in the middle of an action
scene! It's also very easy:

mencoder dvd://1 -chapter 1-10 ...
mencoder dvd://1 -chapter 11-20 ...
